Whenevr I shut down with a GUI going, the kernel panics. Does it whether I shut down from GUI, terminal emulator or tty (both restart and shutdown). However, if I boot up with runlevel 3 and shut down from tty, everything is normal. I am using ATI catalyst driver (the xf86-video-ati doesn't work on my card).

If the only difference is whether or not you use a login manager, it's probably ConsoleKit related. For example, SLiM (and I think GDM/KDM too and probably others, as well), already start it, so you don't need another ck session in your ~/.xinitrc (see the first note from the SLiM wiki page). Which login manager do you use? Are you in the "power" group?

My login manager is KDM, which is launching (naturally) KDE. I do not have a .xinitrc in my home folder. Yes, I am in the power group. I'll try linux-lts kernel now.
