Suddenly all the console apps stopped working properly in X. There is only cursor - [] visible, but no prompt. I have tried KDE, Gnome and different console apps in them (Konsole and Aterm). In Aterm I can write things, enter works, but I get no prompt. In Konsole, nothing seems to happen.
At the same time another weird thing has happened - trying to run programs as a different user (I have tried root so far) results in error - password is always wrong. This happened exatly at the same time with this console issue so I hope the two have the same cause.
The usual framebuffer shell works just like before, I get the bash prompt, can login as root etc.

Have you configured the keyboard correctly in xorg.conf? If not, try xorgcfg from a root terminal window. Do not forget to correct the HSync and Vsync frecuencies after you are done, cause xorgcfg tends to mess with them.

Keyboard seems to work fine and I have it set up in xorg.conf.

I think it is somehow updates-related, because after I updated another computer, the same problem with consoles happened.

and it stays that way

you need to mount the pseudo terminal file system in fstab... I don't have the exact line on me, but search the forums

none /dev/pts devpts defaults 0 0
EDIT: This should mount it:
mount devpts /dev/pts -t devpts
