This one is interesting!
System information: Arch with the Gnome Shell 3.8.3
After rebooting i have next symptoms:
-gnome shell is completely back to stock settings
-none of the extensions work even though i turn them on in gnome tweak /none of the settings like time and others won't change
-if i try to remove an icon from dash, a message will pop up that it was removed, even though it didn't.
-in gnome weather application all the cities that i have added before are gone/tried to add any city with no success
-gnome terminal it's back to stock...in preferences the settings are the way they were before, but it doesn't affect the look of terminal
-changing the background it's impossible
-languages icon disappeared in the panel/actually i can't even set any of the extra input languages
basically it's fully stock GS that works fine except it won't let me change a thing.
Other apps not related to GNOME work just fine.

You can first reinstall gnome-shell
sudo pacman -S gnome-shell
And note if there are any errors

Perhaps gnome can't read or write to your user config files, that's what it sounds like.
Check the permissions of your dot files and folders.

Cool, ok this will be a little long, I just had a look at the permissions of my configs, Ill show you what to do soon.
For now, try test quickly by making a new user just to test if the problem still occurs with the new user, so this will make a new user:
useradd -m -g users -s /bin/bash archie
Set that users password:
sudo passwd archie
Then just enter a new password for archie.
Then log out of your current gnome session and login from GDM (or however you login) as archie and test to see if gnome settings can be changed and if they are saved.

also, could you post the output of:
sudo ls -al /home/jason/
sudo ls -al /home/jason/.config
sudo ls -al /home/jason/.local/share
Where "jason" should be the username of the user which isn't working properly with gnome

I have exactly the same problem, started two days ago.
I tried to create another account and it seems to work.
When I check the permission, all the files/folders are at least rw for the user.

Compare the permissions of the files against each other, all I can really think of is file permissions
