I've upgraded system tonight. Then I restarted the system. Now GDM (Gnome Display Manager) shows me the login window, I type password, then I see black screen and then GDM shows the login window again.

Can you post the output of 'cat /etc/passwd' (I think that's it) and then the username of the user with the problems.
What shell are you using? Bash? Zsh?
Try reinstalling the packages that were updated.

Ok, to test, from the dima line, change /usr/bin/zsh to /bin/bash. Then try login from gdm again

I changed the dima line in the /etc/passwd.
Rebooted. Tried to login. After password entering GDM appeared again.

Reinstalling all packages

I've found the cause of the problem.
I'm sorry I've forgot to mention that I also installed this program: http://www.tacc.utexas.edu/tacc-projects/mclay/lmod
This program requires adding a script to /etc/profile.d. The syntax in this script is broken.
I've found out the file ~/.xsession-errors:
1 /opt/apps/lmod/lmod/init/lmod_bash_completions: line 18: syntax error near unexpected token `('
2 /opt/apps/lmod/lmod/init/lmod_bash_completions: line 18: ` comm -23 <(_module_avail|sort) <(_module_loaded_modules|sort)'I deleted the script from /etc/profile.d and was able to login into Gnome.

I've been having this exact problem with GDM since yesterday, with no luck trying to find an answer in various log files and google. Crazy thing happened without a logical reason, and I was just about to give up for yet another day, if not for your post leading to the answer:
I had created a file in /etc/profile.d based on https://wiki.archlinux.org/index.php/Ru … ps_as_root and didn't suspect it at all, since there was no indication that it was the reason (that I know of). After deleting it I could log in as if nothing happened o_O
