Probably a very simple issue :)

This things is eating me. Is there a demon or a command to update the commands available in the system ?
Fe. I've installed j2re, no problem here, pacman did his thing. After the succesfull install I try "java" in the terminal. Command not found.
After the reboot java command is well detected.

That is the point of my question how to enable or auto-enable the installed programs, without the need to reboot

you have to log out to get it to recognized that. It gets read from /etc/profile.d/j2re.sh which wasn't available at the time you logged in. Alternately you could do export /etc/profile.d/* without logging out or rebooting.
