I have an arch linux system kernel 3.9.9-1 on a samsung R730 laptop and using a USB keyboard.
The following is the output of /proc/acpi:

All pci were disabled and I just enabled them. However the laptop is not waking up after pressing the keyboard keys. I even reboot the computer. I don't understand as well why there are no pci on USB devices on the output of /proc/acpi.

On my machine /proc/acpi is a directory. Do you mean this is the contents of /proc/acpi/wakeup? Or...? I guess I'm not quite seeing the connection between this and the wake issue.
Are you sure that your laptop is meant to wake up after pressing the keyboard keys? Some Samsung laptops seem to need the power button pressed to wake from sleep, for example. And my laptop will ignore most keys if asleep - only one particular key will wake it from that state.
