I installed the Humble Bundle edition of Thomas was alone from AUR. The game works quite fine, but it is oddly translucent in full screen as well as in windowed mode.
It is running on an x86_64 machine with libraries from the multilib. The desktop environment is GNOME. I found the phenomenon also to occur in Creeper World 3. I assume both are not to be intended to be translucent.
How can this be fixed?

Are you using Intel Graphics?
I also have experienced this problem with every game based on the Unity engine I've ever tried.
For me, the only way to fix this is to disable compositing, at least before running the games.
I hope you're not running GNOME 3, because you can't disable compositing in GNOME 3's window manager, AFAIK.

All your assumptions are correct: Intel Graphics, Unity Engine, Compositing and even gnome-shell. Replacing the window manager with Openbox made it work.
I think this qualifies as a Bug the responsible party should be notified about. But in this case, would the culprit be Unity or the Intel Graphics?
