Harddrive won't initiate boot manager after installation

After installation of the system I have reached a very odd problem.

The system refuses to boot from the harddrive (I do not even get to the boot manager).

However if I use the live medium and choose the "Boot existing OS" it is possible to boot the system installed on the harddrive by changing the boot options from

.com32 boot/syslinux/chain.c32 hd0 0

to

.com32 boot/syslinux/chain.c32 hd1 0

This starts the boot manager on the installed harddrive and then boots the installation.

I however simply cannot figure out what has happened (seems like the harddrive was moved from hd0 to hd1?), and how to solve the problem.

The installation is on a fitPC3 with syslinux and legacy bios boot, and the installation was done with a USB installation medium (USB stick).

Yes. The boot order is currently harddrive, usb stick, any other media.

Without the usb stick inserted upon boot, the screen goes black and then enters a menu allowing me to choose what to boot from, as nothing in the boot order could boot. When the choosing the harddrive I end up at the same screen again after a few seconds of black screen.

If the USB is inserted the live medium boots (no matter if it is before or after the harddrive in the boot order).

I fear the harddrive may have been damaged in some way.

After switching to another drive and reinstalling the system now runs flawlessly.
