I have had issues with SD cards.  Not all are created equal.

First, for the various kernels, I would prove that the kernel running was able to load all of its modules.  I would compare the outputs of lsmod for the various kernels and ensure the same (pertinent) modules are being loaded.

Then, how are you attaching this SD device?  Through an external USB reader?  I've had a lot a trouble with those -- mostly having to do with drawing too much current from the port and having the voltage droop.  Is it an internal reader?  If so, please tell us the chip set using lspci -nn

Have you tried a different make and model SD?  In my experience, some are (much) worse than others.

I've had trouble with the integrated SD reader in my laptop as well. It turns out that there are some quirk workarounds that need to be applied by the kernel for it to work. Unfortunately they never made it to mainline, so my SD card reader fails in similar ways to yours. I only found about this by treading the kernel mailing lists for certain Chromebooks (mine is not a Chromebook, but it shares the integrated SD card controller with one). You may need to do the same if you can't find the fix for your problem.

When booted off the Arch live ISO, the SD card registers 10/10 times.

It is not related to the OP's problem, though, as that is for a Broadcom SD controller.
