In short, are any of your directories symlinked? The first thread discusses the same problem caused by / being symlinked. Read the pacman wiki section on this error first and see if that helps.

No it is not symlinked. I ran pacman -Qo and no other package came up. Could it be something related to a AUR package? I installed a few of those but I image the pacman -Qo query would have identified anything that owned those files, even if it was a AUR package. The only thing I can think of is that maybe I installed it through pip or some other method. I renamed the lxml folder and installed python2-lxml using pacman and there were no errors. Hopefully that was the correct thing to do. Time will tell...
