What did pacman -Qo thePath/theFileNameInTheErrorMessage say? You need to Search Query for what package owns that conflicting file

Pacman will not parse symlinks anymore. If you're trying to replace a dir with a symlink, you'll get this message.
Do some reading about bind mounts.
