All the options from Gnome desktop have seemed to disappeared and I have no idea how to get them back, The only settings I changed were I uninstall Jack and installed Jack2. All the options seem to have disappeared and clicking the options button in the top right (next to the power and lock buttons) does nothing.

I'm unsure what you mean by "options", but you could try starting gnome-control-center from command line to hopefully get some error message at least. Although you should see the same errors in journal when starting it from gnome-shell's menu.

For some reason the Gnome control center got uninstalled, I just re-installed it.
