Hi, I have both xf86-input-libinput and xf86-input-evdev on my system. When running Gnome 3.20 on xorg the touchpad and mouse works fine, although there are some graphic glitches. On the other hand, when running Gnome 3.20 on Wayland, my mouse and touchpad do work, but some options for Mouse and Touchpad simply don't appear under the gnome-settings, tap-to-click being one of them. I've also noticed that when running only on xorg, the settings on Mouse and Touchpad just have no effect and the Touchpad isn't even recognized, but it still works. The settings panel displayed on gnome-settings for Mouse and Touchpad are different, the xorg one have no effect at all and display only Mouse settings.
My Specs:
Acer Aspire E5-571-376T
Intel i3-5005U Broadwell
Intel HD Graphics 5500
Do I have to remove or maybe install some package?

Which are you actually using, libinput or evdev?
Edit: For the issue on wayland, it's going to be using libinput. Not sure how to configure that.

On the pure Xorg environment, it's probably evdev, although i'm not sure of that and I don't know how to check that. But since Gnome on Wayland is behaving differently than Gnome on pure Xorg, and if what you said is true, Gnome on Wayland is using libinput, then Gnome on Xorg is probably using evdev, that would explain why these two environments are behaving differently in respect to the Mouse and Touchpad configuration.

You can see in the xorg log which is being used.
GNOME no longer supports the evdev driver, which would explain the configuration options not working if that's what you're using under X.

Indeed it is using evdev, if I remove xf86-input-evdev will Gnome automatically use libinput? I forgot to mention I also have xf86-input-synaptics, if I remove both input-synaptics and evdev then these will be replaced by libinput right?

Yes, it will use libinput if you get rid of both of the others
