I have packages that I know need to be udpated but
yaourt -Syu --aur
is not showing those packages. If I do, say,
yaourt -Syu plex-media-server
it will show me that I need to update this package and if I want to proceed.
Any ideas?

What version of yaourt are you using?
Do you have an alias set up? What is the output of "which yaourt" and "alias yaourt"?

Thanks for the reply. I had gone through that thread and tried installing git versions of both yaourt and package-query (did package-query first). Still not working.
Yaourt was latest version and now it's the git version.
No alias set up.
Here is the output:
$ which yaourt
/usr/bin/yaourt
$ alias yaourt
-bash: alias: yaourt: not found

OK with your suggestions around aliases, etc. I did some more digging and found for some reason my package-query was sitting in /usr/local/bin and when I removed package-query package that binary file stayed put. So I deleted it and re-installed both yaourt and package-query (non-git versions) and I am good now.
