I noticed some programs are doing this even though I never configured them to do so.
And I'm not talking about windows I left open being restored. For example, I installed Audacity, KTorrent and VirtualBox from the repositories and even when I am not using them in the current session, when I restart the computer they pop up in the screen.
Most strangely, I compiled Zeal from source and it does alike. That's terribly annoying and I can't figure out what I did wrong for this to happen every time I boot my machine.

VirtualBox could be due to a enabled systemd service, but audacity and Ktorrent don't have that.
No idea about Zeal .
Check your ~/.config/autostart

Disliking systemd intensely, but not satisfied with alternatives so focusing on taming systemd.
(A works at time B) && (time C > time B ) ≠ (A works at time C)

Choose either "Restore Manually Saved Session" or "Start with an empty session". Else the programs that were running when you logged out / restarted will autostart
Also check the Autostarted programs in System Settings > Startup and Shutdown >

I had looked before, nothing in the file. About virtual box, it only happened for a while then it stopped.
System Settings > Startup and Shutdown > Desktop Session > On Login
Choose either "Restore Manually Saved Session" or "Start with an empty session". Else the programs that were running when you logged out / restarted will autostart

That did it, now everytime I log into the session I have a clean desktop.
