Most of the games work fine. But when I'm trying to start The Binding of Isaac game with steam-native I see the following error message:

I don't know specifically the answer, but in the error message, the "wrong ELF class" usually means you are trying to run a 32-bit lib on a 64-bit machine, or vice versa. Do you have all dependencies installed, and if you are on a 64-bit machine, do you have the lib32-* counterparts installed?

Maybe.
I installed the following packages:
xf86-video-nouveau
mesa-libgl
lib32-mesa-libgl
lib32-alsa-plugins
lib32-curl
lib32-libgpg-error

I read the Steam/Troubleshooting page on ArchWiki and all of instructions not works for me
I suspect the article you were reading (was it the Russian variant?) is out of date. Removing libraries from the steam folders is not a good solution, as these files will be recreated regularly (steam updates/verifying installed files/reinstalling games/etc.). Also, it doesn't make sense to remove libraries if you are using steam-native, as these files will not be used anyway.
Out of interest, why are you using steam-native in the first place? What problem were you originally trying to solve? Are you sure you installed the optional dependencies for steam to run with steam-native?

Lol. Don't know.
Okay. I read english version of Steam/Troubleshooting page on Arch Wiki.
I deleted Steam and all the files associated with the Steam. After then I reinstalled Steam and installed steam-native-runtime package and the game. Here is a full output of running Steam and the game:

Looks like it's a problem with loading Steam API.

The Adwaita error appears to be a gnome theme package, you have both sdl2 & lib32-sdl2 installed .
Have you tried using steam-native ?

Just a quick note: BOI:Rebirth seems to be a general train wreck for Linux with a long history of not working. I would suggest trying some of the things in the thread I linked, in case they might help, although they're quite all over the place and some of them (nuking your steam installation) are quite extreme.
Make sure you've checked through their known issues thread as well, there appear to be some issues with the Afterbirth DLC.
Also the gameoverlayrenderer.so error is a red herring, ignore it. It'll eventually go away when Valve implements a 64-bit overlay ui.

You could try
$ steam-runtime --reset
My issue was that steam was trying to boot games in 32bit rather than 64bit, as I along with the majority of the desktop population uses a 64bit system lol.
Linux is like a child. You give your heart and soul to it, and watch it flourish.
