Mouse click randomly not working when some programs are running

In the last months I randomly experienced the following behaviour: the mouse pointer keeps working (though it does not change shape if hovered on a text for instance) but clicking and scrolling does not work. This happens all at once inside every window in the system. Mouse still works normally when clicking system bars on top of windows (e.g. closing, resizing and moving the window). Keyboard works normally in every window.
This event is always linked to the use of some specific application, closing the offending application restores the normal mouse behaviour. This has happened using VLC, gant-project and PyCharm. It does not happen at startup of these applications but just at random times while using them. My guess is that it might be connected to some graphical library all these applications use but I am not sure. This is very annoying, especially because I have just started to intensively use one of these applications (PyCharm). This problem causes me to have to save the project through keyboard shortcut, close the application and reopen it. I am using 4.8.13-1-ARCH with GNOME3.
Any suggestion on how to fix this?
Thanks in advance!

Re: Mouse click randomly not working when some programs are running

If you use Gnome on Wayland, try Gnome on Xorg instead. All of the applications you listed don't have native wayland support and use the xwayland emulation layer, which might not be completely stable yet.
