I have installed both KDE and GNOME. A while ago, the kgpg window just pop up when I login. I do not want to remove KDE. There is nothing about kgpg in /usr/share/autostart. My login manager is gdm. How can I disable it from autostarting? There is no option in its settings.
Solution:
In /etc/xdg/autostart/org.kde.kgpg.desktop :
Add
OnlyShowIn=KDE
That worked for me.

I have zero experience with both gdm, gnome and KDE. But it seems to fit your description quite precise. I may be wrong but thought it was worth mentioned.
