I'm having a problem upgrading the system after a long time of not updating it (I know).

What is the recommended approach to fix this? Do I have to remove all poppler dependencies?

None of the poppler-qt4 dependencies exist in the repos anymore either, so yes remove them all (just poppler-qt4 and deps should suffice), and after a successful update go through your orphans/foreign packages and clean out all the undoubtedly accumulated cruft.
