I used to use the method specified in the arch wiki to remove orphaned packaged, e.g. pacman -Rns $(pacman -Qtdq)
But it seems something changed as recently it stopped working (tested on 2 different machines). On a freshly installed Arch it wants to remove 964 MiB (mostly xorg and parts of the DE). Any idea why?

Presumably either a) you changed the install reason on some packages to "Installed as a dependency", or b) packages which you didn't explicitly install previously were required by another package, but now aren't. Nothing has changed recently with regards to which packages are listed as orphaned.
