mmm I just do a little test... first deleted system files and touch every file Sql server was going to use in /var/opt/mssql/.system
Got various error but All was ok.

removed /var/opt/mssql/.system/instance_id and service can start correctly with the patch and without patch (but with the warning)

As I can see the service don't works anymore, but starting as root /opt/mssql/bin/sqlserver works ok.

removed /var/opt/mssql/
removed mssql user
applied the patch.
removed /opt/sqlserver

rebooted
reinstalled and all works ok, the only difference is mssql user is not created again, all files are under root now ¿?
