Hi
Programs installed using a package manager are automatically picked up by my GUI Cinnamon. So for example, I installed virtual box via the CLI but I can find and launch it from cinnamon by simply searching for it in the search bar. Other programs which I manually installed and are located in my /opt folder are not picked up. I would like to be able launch from the gui because I hate having to having extra terminals which are persistent as long as I am working with the program. How can I make custom installs (PyMol, Zotero) visible to the GUI?
Thanks in advance.

I cannot launch any of these from cinnamon.
What does this mean? How do you want to launch them? Automatically at start up, via a key binding, a menu entry? If the last, see here:

You may also want to read up on the following which is often use to populate default menus in DEs:

I reworked my question to make it a bit clearer.

Why have you installed these "manually" in /opt? There are packages for both programs you mentioned already in the AUR and [community]. They both contain the proper desktop files to be included in gui tools' menus and searches.
If you insist on manually installing them yourself, you'll need to make your own desktop files as described in my previous link.

I need the manual install because I need to use features not assesible in the open source version. I will refer to your link to try and get it to show up.
***UPDATE***
Following the instructions in the link one can manually add items to the Cinnamon Applet. This worked perfectly
Thanks for the referral!
