Which window manager is this? You might have to try something like https://wiki.archlinux.org/index.php/Ja … ow_manager
Also can you elaborate on the issue, the screenshot you posted clearly shows pycharm launching and even displaying a window. What's the problem? Can you not click on the provided options? Does it not properly fill out the allocated space? You might also have to mark it as floating for it to work properly.

Thank you, I've set wmname as LG3D and now it works, but start window doesn't disappear after IDE opens.

I solved the problem by adding
export _JAVA_AWT_WM_NONREPARENTING=1
to /etc/profile.d/jre.sh.
