How does pacman deal with change during a update?

Say, if I update a package, for example, vifm, and the .desktop file haven't actually changed, does pacman overwrite the old .desktop file or does it leave it?

Niether.  The old one is removed, then the new (even if identical) one is installed.  This is not done file-by-file, but rather by packages.  The old package is removed before the new one is installed.
