I installed JDownloader2, and the system fonts have changed on my desktop (Mate). It doesn't looks good, ugly, difficult to read, etc. It is visible in the title of the windows, in the browser, the text of web pages, menu text in applications, etc. I tried reverting it to the default by uninstalling JDownloader2. I also deleted the .jd folder in my home directory. I tried reinstalling cairo, freetype2, fontconfig packages, and running fc-cache. None of these helped, the newly installed font remained.

It hard deps on ttf-dejavu for some reason, did you uninstall that (assuming you don't use it)? Also more generally to be independent of packages installing additional fonts, configure your font priorities properly.
