There is nothing to do! and exists in file system on anything you try

Hello All,
      I am a newbie to arch and had a fully functional system until a month ago. I now have two problems:
1. I stopped receiving any updates in pacman and the system always says there is nothing to do!. I for sure know there are a lots of packages that needs upgradation for example: I am still on linux5.9xx kernel.
2. Any package I try to install or upgrade manually ends up with a conflict and the system reports "exists in filesystem" for all the files that will be installed/upgraded.

Below are what I have tried and didnt help for problem 1:
1. downloaded the latest mirrorlist from arch and tried pacman -Syu, pacman -Syyu
2. installed reflector (this is when I noticed the second error above) and tried again.
4. install archlinux-keyring
5. pacman-key --init and pacman-key --populate

Below are what I have tried and didnt help for problem 2:
1. use the --overwrite option with "*" , works : but throws warnings about replacement of files by **.pacnew
2. This error continues for all and any package i install, and since pacman -Syu doesnt report any new package, I am unable to "overwrite" all the packages that needs upgradation.

my hunch: There is some other problem for which these are the symptoms. Any expert advice is much appreciated.

You don't have a linux kernel installed.  Is this a VPS, or other emulated system?  Which instructions did you follow to install it?  Please post (a link to) your complete pacman.log

Odd.  The only thing I can figure is that something went very wrong with your local db on or shortly after October 24th.  You'll definitely need to reinstall the kernel with --dbonly, then it should update in the next -Syu, but I'd be curious what else is wrong with your local db as no packages seem to have been updated since that time.  A bad mirror could explain the lack of updates, but not the absence of the kernel package in the local db, and assuming that two unrelated errors happening at the same time is unlikely, the lack of other updates is more likely due to the similar cause as the lack of kernel updates: a bad local db.

`pacman -Qkk` could be checked for some errors, but that will not help with packages that fail to be registered as installed.

I'd also explore /var/lib/pacman/local/* for anything fishy.  A first pass:

pacman -Qq | wc -l
ls /var/lib/pacman/local/* | wc -l

That should produce two numbers, the second one should be 1 more than the first.  But these still may not be valid numbers as I suspect the linux kernel package would be absent from both lists which can be checked with the following:

ls -d /var/lib/pacman/local/linux-5*

Note, I'm "fishing" here - it's not clear to me how you could have ended up in your current state and the above is what I'd do in your position to gather more information.  If anyone else has a clearer idea of a likely cause of the symptoms, please chime in.

EDIT: there are guidelines floating around to check the content of the root filesystem to essentially check for the content of packages and then fix the local db as necessary when those packages are not in the db.  That would be a wise process to follow - I'll give more info on that soon if someone else doesn't present it first (I've never had to use it, and can't name / link it off the top of my head).  EDIT 2: here it is: Restore the local database.

Maybe you didn't had /boot partition mounted when you was updating your system and that's why your linux kernel version and package differ. When you were further trying to update system, also by "force" (override option) you just make things worse...

Thank you guys for your response. Really appreciate it. Special thanks to Trilby for the detail and exceptionally patient response.
When I went step-by-step on Trilby's answer, he was right on all counts. pacman does not think I have an installed linux kernel, while I do have and its running.

When I followed the link provided, the following was observed:
I installed pacutils and created the bash script to generate two files. Now I quote the link
"This way two files will be created: files.list with package files, still present on machine and pkglist.orig, packages from which should be downloaded. Later operation may result in mismatch between files of older versions of package, still present on machine, and files, found in new version. Such mismatches will have to be fixed manually. "
The first file files.list was empty and the second file pkglist.orig had 1048 lines.
So naturally when I install files.orig (using the recovery_pacman function as mentioned in the link) I get the following message

error: no targets specified (use -h for help)

when I install pkglist.orig (using the recovery_pacman function as mentioned in the link) I get the affirmation request for a huge list of package upgradation. I accepted and went ahead.
The final command: pacman -Su still gave nothing to do! but I suppose thats because the previous pacman -S did the job.
Now when I give: pacman -Qi linux
