I'm cleaning up my $HOME and I've already got rid of everything I could except for .pki and Downloads directories.
.pki:
I moved it to $XDG_DATA_HOME/pki/nssdb as suggested by the AW, however this doesn't seem to help, because whenever I open Brave (a chromium based browser) $HOME/.pki reappears.
Downloads:
$HOME/Downloads empty directory reappears every time minecraft launcher is launched. Although this might be only one possible reason (haven't identified any more yet). I tried seeking for a solution but was unsuccessful.

This entirely depends on whether the software you are running honors this or not for these cases you hope to use. Report bugs to the software in question.

I suppose that it depends on the application, I too have moved the directory to its XDG location, but whenever I launch an Electron app, namely Element, the directory gets created again in my home, which tbh pisses me off

Do you think it's possible to just set up a script that deletes these folders? That don't seem to be too important
