I'm using autologin for tty1 and tty3 and xinit to start the DE/WM and not a DM. The main DE is xfce right now I had the same issues using cinnamon. The second(which starts in tty3) is always fluxbox and I use it only to run lutris and heroic launcher. The problem I have is that notifications or file picker dialogs of lutris or heroic run on xfce and not in fluxbox. Also icons of minimize to tray apps appear in xfce's and not in fluxbox's panel.
So is there any way to force those to run on the same tty they triggered and not on the other one?

"minimize to tray" doesn't exist as a concept.
If the clients presently use https://www.freedesktop.org/wiki/Specif … ifierItem/ and are able to fall back to https://specifications.freedesktop.org/ … atest.html , isolating the dbus session should™ cover that as well.

About the tray icons, I usually use specific applications in the 2nd xserver with fluxbox. Specifically radeon-profile, lutris and/or heroic launcher. Radeon-profile and heroic which have tray icons and minimized to tray, the icons go to xfce panel. I also tried qbittorrent and vlc and they do the same. Any example of applications that should work as expected to test?

dbus-run-session - start a process as a new D-Bus session
Your main proble is that both DEs share the same session bus and if xfce registers a notification daemon (first), that's where the notifications will go.

I repost here because I now have another problem using "dbus-run-session". The problem is that when a game runs and I change tty with ctl+alt+Fn, then most times the xserver shutdown when I try to return to the tty in which the game runs.

Generally refrain from that - you'll get more response on an "unsoled" topic and also multi-issue threads are less valuable for future readers.
Please open a new thread and post the complete xorg log for the crashing server (also this probably is not related to dbus-session-run, X11 doesn't depend on DBUS at all)
