At this point, it is speculation on my part as I don't own a Thinkpad. Are we sure we are looking at the LED associated with thinklight? Are there other LEDs you did not notice changing? What about thinkvantage ?
Also, now what is the output of ls -l /sys/class/leds/tpacpi\:\:thinklight/? There may be other interesting "files" in that file system aside from brightness
