After some playing with /usr/bin/sortmirrors and sorting the mirrors (i made sure one mirror is used for all types of packages), there was some pacman -Syu which is aborted with Ctrl-C.
Now i get:
>sudo pacman -Sy

:: unstable is up to date
:: community is up to date
:: testing is up to date
db_read: error: /var/lib/pacman/extra/koffice-l10n-ta-1.5.2-1/depends: No such file or directory
How do i make pacman re-download the missing/all files?

You can always try pacman -Sy koffice-l10n-ta and get it.

remove /var/lib/pacman/extra and run pacman -Sy again

Generally, what pacman directories can be deleted and which are important?

/var/lib/pacman/local is your 'installed' database so you don't want to touch that. Everything else in that directory can be restored with the refresh switch to pacman.
