I think I need to file a bug, but I haven't any idea what it is. Any of these?

I'd first and foremost check whether the file gets updated when you kill plasmashell, what it looks like before, after and after restarting plasmashell

I moved  ~/.config/plasma-org.kde.plasma.desktop-appletsrc to another place and logged out.
As expected I e got a fresh new "setup" (I would call it a "fresh new desktop") with a default horizontal panel.
I removed it and re-create a blank new and placed it vertically.
In al loop I added an application widgets to the panel, logged out and then back in.
Those were: launcher, digital clock, task manager and "minimize all windows". All fine.
As soon as I added the system tray I got the slow down which is actually an unresponsive desktop for about 8 to 10 seconds.
I removed the system tray widget and logged out and back in. All fine.
Then I killed the plasma session and restarted it. My konsole process remained up while the whole session was being restarted.
The only change in ~/.config/plasma-org.kde.plasma.desktop-appletsrc was a "screenMapping=desktop:...." property.
Nothing else.
Then have added a an application launcher and an application menu. All fine.
I removed them logged out and back in. The widgets were still on the desktop on different positions: aligned to the top let corner.
The file had changed in a section called "[Containments][2]". But I have no idea what it is referring to.

If I kill and restart plasm, non-KDE applications die and get restarted.

TBH, I think there is a bug lurking here and it seems it is plasma.
And I do need the system tray widget!

EUREKA!
One thing seems clear.
I used to have a 2048-entries KDE clipboard history.
I would have preferred an infinite history, but this is not supported by the settings: 2048 seems to be the maximum allowed.
Bringing it to 128 just did the magics to make the delay disappear.
Of course, mine is a workaround.

I still get the persistent widgets to the desktop, though.

You might have had some insanely huge element in the clipboard (which now got dropped as you limited the clipboard history)?

I removed them logged out and back in. The widgets were still on the desktop

What if you remove them, but don't log out but instead restart plasmashell as before?

Magics! (Actually, a bug).
Clipboard now contains just text, no more than a few KB all in all.
Maybe in the past I could have copied some image (a few MB) or some very large text (a few hundreds of KB).
I am not expecting the clipboard manager to load them all in memory while initializing/starting up. Doesn't it?
Anyway, now I can remove the widgets from the desktop without them being reinstated at the next login.

I think this is a bug triggered by a widget taking "too much time"(tm) to initialize/startup.
I will try to re-create the bug with 2048 entries clipboard and some "huge"(tm) item in it.
And will report it back here.
In case, would this be a problem in plasma or in the clipboard manager?
I would say the former, though.

plasma not maintaining it's config is a plasma bug; the clipboard manager not scaling is a (more understandable) clipboard manager bug

Clipboard manager taking long time to startup can be a "feature".
But plasma failing to handle that in a way that widget management doesn't get messed up is a bug.
IMHO.
