fancontrol stops working after some time

Hi guys. I have a b550m ds3h mobo, have installed the it87 driver to give lm_sensors access to the fans. Module loads, fans are seen. What I am trying to do is control two fan headers using temperature of my AMD GPU hotspot.

/etc/fancontrol configuration is correct, changing hwmon ID's are corrected, /usr/bin/fancontrol is corrected to not error out because fancontrol config in /etc/fancontrol has change (basically per Arch wiki).

Fancontrol loads just fine. Problem is that after some time it will just stop working. Service will stay active, journal of the service is clean, but it stops controlling the fans and also sets my CPU fan RPM to zero. CPU Fan was never set to be controlled manually.
Restarting the service does nothing. It just starts the manually controlled fans at 100% and my CPU fan that is left on automatic continues to stay at 0% RPM.

Rebooting the PC fixes the issue.

Only thing that comes to mind is that while controlling pwm1+pwm3, pwm2 feels left out and maybe causes the issue?
