Maybe take a close look at

sudo LC_ALL=C pacman -Qkk | grep -v ', 0 altered files'

again - if there're packages where a large amount of the files deviate, they're probably corrupted.

Reinstalling didn't fix these, so I guess these are normal. I think the issue is officially solved!
