No native packages update can be seen in KDE Discover.

It only shows me updates for Flatpak apps, but no any update from official repo can be seen in Discover.

If you mean packagekit, it is because it has a tendency to wreak havoc when installed & used by beginners or those not in-the-know.

I can see updates in pacman, but not in Discover.

Hey mean that updating your system with packagekit/discover WILL destroy the system sooner or later. DO NOT DO IT.

If you really need something graphical for installing packages, try Pamac/Octopi. It's still bad, but waaaay better than Discover/Gnome Software. Arch and Pacman are simply not made with intention to use it in a GUI app first, command line will always be better and work more safely.
