I accidentally rm -rf'd /var instead of ls. Quickly Ctrl+C'd. Roughly 3-4% of /var was lost. Apps function normally so far but I noticed that all Flatpaks disappeared from the list of pinned apps and they are not searchable either. (GNOME) Fortunately ~/.var is alive and I see one folder for each flatpak, their names corresponding to the respective apps. e.g. com.discordapp.Discord. Does every Flatpak create a folder on ~/.var? If so, can I rebuild the database/cache/whatever you call it using this information?

You could recreate the folders from your backup.
I would reinstall all your Flatpak apps. Typically, Flatpak stores their information (configs, caches, etc.) in .var. There might be exceptions. But you should know which programs you installed, right?
