This all looks ok, unless there's ome egregious nonsense in /etc/mkinitcpio.conf
You're running mkinitcpio as root (sudo or otherwise)?
Do you get IO errors again when running this?
Or does
sudo getfattr /boot/initramfs-linux-lts.img
show the file being immutable?

Hello again. Was quite busy last few days, but today I'm back. And magically fixed lots of issues - did pacman -Syu from chroot - and now my nvidia and wifi issues are gone. Caught IO error with Stellaris with CPU multiplier being 35
So, to recap: there is a problem when an EXT4 I/O Errors are thrown and /home partition being corrupted. It looks like those errors are thrown during heavy CPU loads, and also lowering CPU clocks seem to help, but not always. Also removing drives does help. Adjusting power management on SATA and PCIe does nothing. Honestly looks like it's a hardware issue and almost like there is not enough power for the CPU and drives, but how is it possible and why did it emerge so suddenly - I have no idea...
