I'd first and foremost test another GTK theme (standard adwaita)
Please also edit your post and replace the oversized image (the board has a 250x250px limit) with a link.

While it's technically possible to override certain CSS variables in GTK... neither GTK nor Gnome support "themes" or theming.
Uninstall any/all themes unless you masochistically enjoy broken UI.

I am having the same problem.
The issue does not exist with Adwaita, only custom themes. I have tested with theming that has the mac buttons (like shown above) and with Legacy Buttons. One thing I can tell is that it is somehow the background of the button.
I.e. when I use legacy buttons, the asset is still normally sized, and it is simply the shadow/background of the button itself that is enlarged - the whole click region.
This means also that the macbook buttons are simply the background of the button with color and no actual asset. I am going to do more testing to see if I can find the setting
It also seems to only be gtk4 apps

YOU'll have to report this to the author of the specific theme - no matter what you call it, it's not a stable API. Welcome to gnome…
