Is there any serious issue that can be caused if system is shutdown/reboot/sleep during pacman upgrading process? If yes, is there any inbuilt mechanism to prevent this? I came upon https://github.com/amishmm/pacman-systemd-inhibit.

Yes, it can cause MASSIVE problems, and often cause an unbootable system. No, there is nothing to prevent it. Don't do something dumb while running pacman.

What about if pacman comes prebuilt with these hooks https://github.com/amishmm/pacman-systemd-inhibit. Can it help?
Many times i have update running on different workspace and as it takes time to download and apply the update, i forget about the update while doing work on different workspace and then i supend the system when i leave my desk.

Not if you've xautolock write into the power state.
Fwwi, sleeping (S2,S3 and probably S4) should™ be fine provided the wakeup works properly (you've ideally just paused the system) - ie. it's risky, but not inherently devastating and you can also just manually inhibit the various actions.
