Hi,
Arch is compiled with the i686 Cflags. I have an Intel Core2Duo. I compile my own kernel with some patches. Is it possible to compile my kernel with march=prescott Cflag? Is it a problem to mix different compiled packages, for example is there a possibility that the system gets instable?

Use ABS and set up your own repository. Using those flags should not cause a problem but I doubt you'll notice that large of a speed increase.

I have CFLAGS and CXXFLAGS set for my architecture in /etc/makepkg.conf. I've compiled my own kernels as well as used kernels from the repos. I've never noticed instability or performance increases either way.
