[REQUEST] Staden Package

Hello, since recently I've started to use this program at school and would like to use it at home to, but there is no package for it. if someone could make a PKGBUILD for it, that would be much appreciated.

The Staden Package is a set of interactive tools for DNA sequence assembly and editing, as well as DNA and protein sequence analysis, the best known of which is "gap4"

I've taken a look at the source , but the instructions for building it are very unclear.

Another porblem is that it only works with specific (older) versions of many libraries.

The linux binary they provide has no instructions on how to install it, maybe you could ask the admins at your school how they do it ?

This is as far as I got. I suggest building it manually instead of using pkgbuild. seems to work better that way. I'm tired now.

Don-DiZzLe forwarded an email from the school admin to me (the mail is in dutch).

Buidling from  source didn't work for them :
It appears the source has a symlink to a development folder that's not present in the tarball.
They were not succesfull in having Staden use the already installed tcl and tk libraries.


In the end they used the precompiled binaries, with the included libraries.

I'll check how it builds with tardo's pkgbuild this week.

My pkgbuild will build the sources correctly, however I can't seem to properly locate the binaries and copy them over to $startdir/pkg. I did it once before, then it disappeared on me.

As for the devel libraries, Makefile.thirdparty contains those.

This builds the devel libraries that the symlinks require. I would have modified the makefile to use already existing devel libraries but it seems that our tcl/tk pkgs don't provide the generic headers required for compiling.

So what do I need to run this manually, if I run ./spin or ./gap4 this is what I get;

stash: error while loading shared libraries: libcurl.so.3: cannot open shared object file: No such file or directory

curl is installed.

I got the same error and couldn't solve it.
I noticed that Trado had used 1-6-0 for the package and used his PKGBUILD for a start on a 1-7-0 version.
After encountering several problems, and trying the binary package without success i decided to do things manually and finally got gap4 running .


NOTE : all this is done as USER and in console / xterm .

1. download staden-src-1-7-0.tar.gz

2. extract it to your home folder, this will create the folder staden-src-1-7-0

3. rename the folder to staden

4. create a script called stadenbuild in the folder staden with these commands in it :

  export MAKEFLAGS="-j1"
  export STADENROOT=`pwd`
  . staden.profile
  cd src
  sed -i -e 's|g77|gfortran|' -e 's|g2c|gfortran|' mk/linux.mk

Well, i've made more progress and now have a partial pkgbuild

After running makepkg all necessary files including docs are in $startdir/src/staden-src-1-7-0/distrib/unix-rel-1-7-0 .
open a konsole/xterm , cd to that folder
execute export STADENROOT=`pwd` and . staden.profile

gap4 and spin start, let us know if it works and we can clean/finalize the pkgbuild

Ok, after I did makepkg I went to $startdir/src/staden-src-1-7-0/distrib/unix-rel-1-7-0 and executed:
export STADENROOT=`pwd` and . staden.profile

After that I started ./gap4, ./pregap4, ./spin and ./trev, the primary tools I use,
and they worked perfectly!

So keep up the good work!

I started a new job last monday with long travel times and have little spare time atm.

I will finish the pkgbuild so it can be used with pacman, but there are some issues that may be hard to tackle :
- replacing the dirty hack now used for compiling iwidgets
- adding the iwidgets patch to the source array
(these 2 will probably require patching the makefile.thirdparty)

- to work correctly Staden adds the STADENROOT at the front of the search the search path and this can pose problems for other apps that need the current version of the staden thirdparty dependencies , NOT the static version used by Staden.

I'll probably install Staden in /opt and have to figure out a way to  allow Staden commands to work WITHOUT compromising those other apps.

@ Don-Dizzle : I think your school uses a stadenstart script, could you post the contents of it ?

I've spent several hours trying to clean the iwidgets part, but failed.

I've adapted the pkgbuild to create a package, now testing start/stop commands

Test succesfull, while it still is a dirty package i feel it' s now far enough to put it in aur :
