Does compiz --replace work any better? Also I've sometimes had problems with emerald not loading on it's own, when this happens you just need to run the command emerald. If you want a different window decorator you can run that as well with whichever command you need (depends on KDE or gtk)

In ccsm, there is a section where you get to choose your window decorator. I forget what it was called though... It's a plugin in the window management section near the bottom. In its config page, there's a line where you get to type which decorator you want. That's where I wrote "emerald --replace".
Sorry if this is really unclear, I don't have compiz anymore, but I remember having this same problem, and this is how I solved it. Play around in the ccsm.

You need 2 things installed:
Compiz (and optional plugins) + a Window Decorator (compiz-gtk-window-decorator, Emerald, Heliodor, and so on)
Compiz is not a window manager itself, it only handles the bling.

I wish. Compiz actually IS a window manager. It also provides the bling. Too bad it's not good at managing windows...
