architecture question

I have been happily running (and learning) Arch on a Duron 1200 machine and would now like to install it on my Athlon64 3000+ machine. 

For the Athlon64 machine, should I choose the x86_64 architecture instead of the i686 when downloading iso's and packages?

It depends if you're willing to do a little extra work for 64 bit. There are a handful of closed source packages that are only available for 32 bit (Flash, Skype, Java plug-in, etc). Most of them require just a few extra steps to get working and are well documented here or in the wiki. If you don't want to do the workarounds, then 32 bit is going to be easier.
