You can safely use pacman's force option here (pacman -Sf gnome).

After upgrade, I now I get the error: No module named gnome-settings-deamon.

Did you upgrade gnome-extra?

I upgraded with sudo pacman -Syuf, so I think everything should have been upgraded.
