I just want to note them down as convenient as possible.
Are there any software to help me ?

When I browse I use the dictionary search extension for firefox to search the definition of words still unknown to me.
I don't note them down, I think that the more one read the definiton the faster one'll learn it so I prefer to look on the dictionary everytime. Anyway, maybe you could use something like basket to keep them in a list

If you'd also like to systematically learn new words, then I can recommend flash card learning tools.
Until now I've found and tested the following ones:
- jmemorize
- jvlt
- pauker
I was bit surprised that none of them was in AUR a few months ago when I started with Arch, so I've added them all myself.
Out of these jmemorize is my favorite one so far.
For quickly looking up random words I've used stardict for some years now, and I'm very pleased with it. Here's a list of dictionaries for it which might interest you.

You could use xfce notes.
If you're permanently connected to the internet there are plenty of online-dictionary applications for you. if not, I find wordnet is a good app, although a little old and without the phonetic translations of words. There's an AUR build for it. http://linuxgazette.net/issue27/gx/ayers/wnb.gif

I wouldn't recommend xfce notes.
I just entered a phone number into it, hoping to copy it to a more permanent place later. Apparently, by entering that much more into an already very full note I caused a buffer overflow (or something) and now all my notes are deleted. I don't know any other explanation. I opened the note, typed something, closed it, and when I opened it up again everything was gone and that text does not appear in the .local/applications/notes/ area where notes are saved.
