windows tends to overwrite anything in mbr, so make sure to rewrite grub after you set up your windows system.
Also Windows has troubles using anything than the 1st hd with the 1st partition. It works, but you might get issues...
The recommended way is to setup windows the way you like and THEN install linux. Not saying it doesnt work the other way round, but its the easiest.
To your reiser->jfs conversion: No you cant do that. A fs conversion always includes formatting of the drive. Exeptions are fat32->ntfs and ext2->ext3 (but i guess the 1st uses some trick like moving files)

When windows isn't on the first partition of the first drive it tends to end up installed on a drive other than C
i.e if it's on sda3 it would be e:
It's a real pain, but one you should be aware of when installing windows later
