It might be an issue with the Aya Plasma theme that you are using. Check here: http://kde-look.org/content/show.php/Aya?content=76197
This was there in the recent changelog:
1.1.1:
- Added systemtray.svg to overide visual inconsistency with default systemtray theme.
If you've installed it by clicking Get More Themes under Configure Desktop then you might want to reinstall it to see if the latest version fixes it. Then restart KDE and it might work. I found this when I was using KDE 4.0.x and 4.0.69 and I have yet to check it again.

If you notice the system tray area, you will see that the system tray icons are all "messed up", for lack of a better word. Why does this happen? Is there a way to fix this?
