Notification area icons appearing as windows

I'm having a problem where my gnome notification area icons appear as (small) windows instead of as icons in the notification area in the panel. I've tried moving the notification area, and removing and readding it, but nothing seems to work. Anyone know how to fix this?

It seems as though you have added a third panel with the notification area instead of placing the notification area in the first / second panel. You should be able to re-arrange your panels in the system-menu.

No I definitely haven't added any panels. This didn't work with a completely default gnome install, and the only panel thing I changed was moving the notification area towards the system menu to see if it made a difference (which it didn't).
