How To set colors in teminal (other than dircolors)

Hello,

When I open a terminal emu (lilyterm for instance), and start VIM or some other curses app,
The color scheme is usually very hard to tune to see all colors clearly, especially on transparent backgrounds.

This is not a problem in gnome-terminal, as it uses very smart color scheme, convenient for eyes.

Where should I look or simply, how to set the colors in teminals in general, so that they are visible and not overbright?

Note: I don't ask about LS_COLORS, but colors in VIM ...

When running vim in a terminal, it will use whatever colour scheme is defined by the terminal.  You should have a look at this thread:
