On my mouse I have two buttons where my thumb goes (Right handed), one is to go back (in firefox, file manager, etc.), and the other is to go forward. When I press the back button (in Firefox) I get a Javascript-esque message saying "The URL is not valid and cannot be loaded." and pressing the forward button does the same as right clicking. Any idea how I can change what these buttons do?

those two buttons never worked for my firefox install either. I am not sure you can change them for firefox only, but I am sure you could bind them to different things based upon the WM you are using.
You may need to install other software to map those keys to different functions. Wiki is a great place to start.

Well I wanted the buttons to work whereever ("wherever"?) I'm not sure which is the Window Manager but I'm using Gnome. I think Forward and Back is Alt+Right and Alt+Left. I know it can work because it did in Ubuntu.

I saw a bit about Protocol. I don't know what I could put there, it's some Microsoft mouse (it's actually quite nice and comfortable)., I'll get the full name if someone asks.
