Emerald only modifies some theme elements

I'm having a strange problem with Emerald: essentially, when changing the theme, it only modifies some of the theme. Ie, the titlebar is changed to match the theme I selected, but the scrollbars and button highlights etc remain the same as the theme I have selected for Metacity.

Is this an easy problem to fix; some sort of configuration issue?

I use the gnome-compiz-manager tray icon to startup and switch between compiz and metacity.

Emerald only changes the window decorators, - the titlebar part, and the border around the window.
